Maybe the pumps have air in them clawler and they need to be primed? Also with boiling water or wort, the pumps will struggle to pump fluid at 100 degrees C. You need to make sure the pumps are correctly mounted so that the outlet is higher than the inlet.

The first time I used mine it blocked also. After that I used an immersion chiller to cool the wort to 70 degrees celcius, whirlpool and then run off through a plate chiller. I think the higher temp of the wort passing through the filter did the trick.
