Does BrewersFriend do this?

If I put in an inventory item, and the cost, will it give me the cost of the whole brew, bottles or kegs?

If not, does any other software do this?

Only one I've tried that I know for sure does this is Beersmith. Others may work too but as long as you input the cost correctly it will tell you the expected batch cost.

Brew target does cost and inventory. If you wanted you could add a misc ingredient and assign it the Costs for packaging, working hours etc.

I use Beer tools to formulate recipes and inventory but end up putting my recipes into an Excel procedure sheet and do my cost analysis as well as my "brewery specific" math there. ...Each numbered step on the brew day checklist has an associated P&ID to help my friends/partners when they are "running the show"
