I brewed 5 gallons of beer but only have a 3 gallon keg, so I kegged 3 gallons and transferred the rest to secondary fermenter.
My question is can i top off the carbonated beer with the non carbonated beer and then re-carbonate?

Yes, you can. Just give it a while to carbonate after topping it off. There will already be dissolved gas in the mixture, so it shouldn't take too long to carb properly.

EDIT: this might go without saying, but keep things sanitary when topping off. The more you open sanitary beer containers, the more risk you take.

never done it but I'd assume that you want the uncarbed beer at or below the keg temp when you rack on top of the carbed beer to avoid massive foaming

Yes Tiber I may need to upgrade. I am just short of space in my condo so the 3 gallon is perfect size.
