So I'm trying to up my knowledge on proper grain handling to avoid costly time consuming mistakes as I get more creative with my recipes
Already found out the hard way - you don't mill flaked wheat, is there any other grains that come to mind that have special handling/use instructions I should know?

Don't mill "flaked" anything (corn, barley, oats). Don't mill rice. Don't mill rice hulls. Mill rye and wheat at a tighter mill setting than barley.
 
Sure... keep it in a cool dry place, in a reasonably air-tight container. Mill it just before you brew. Wheat and Barley have different size kernels, adjust your mill accordingly. If you use Maris Otter, a bowl of it to nibble on while your watching TV is better than popcorn and better for you.
