HERMS Water volume question

My brewery is LP fired HERMS system. The HLT is under plc control for maintaining the heat exchanger temperature. What I have not figured out yet is the correct volume of my strike water. My hosing and area below the false bottom holds a little more than 2 gallons. If I add that to the normal 1.25 quarts per lb grain it seems I never have enough water so I end up adding some, sometimes as much as a gallon. The grain bed always compacts during the recirculation so I end up with an inch or two of clear wort on top. So my question really is does it matter if that inch or two above the grain bed is more like 4 of 6 inches? Does it really matter since the grain bed is set?
