I did a 3 gallon batch and probably filled to 2 and 2.25 gallons. I am going to rack to a new carboy to get off the 2" of stuff in the bottom. I am planning on adding the additional water after racking. What are my major effects? Missed FG because of a higher OG? Bad flavors due to too much turn? Is adding the water a huge mistake?
 
I am past final week fermenting and will be bottling this weekend. Also, that was too much trub... Darn autocorrect.
 
I would not add water after fermentation is complete. I could oxidize your beer. Only thing you have done by shorting the initial water amount is made a high abv beer, higher percentage of alcohol.
Mistakes sometimes turn out to be the best beers ever!
Enjoy it as is and move one.
 
A couple of suggestions. 1 - think about getting a couple of one gallon carboys to use as your secondary. That would take care of that excess headspace.

2 - Another option would be to use marbles to help fill up the extra space.
