I went to transfer my beer from the primary fermenter into a secondary glass carboy, only to find out there was a fly that was in the fermenter. Do you think thats going to ruin my beer?? I tried it and it tasted good to me.
 
If the fly tasted good I suspect your beer will be fine. Once fermentation starts the beer is covered with a layer of CO2 which limits what can live in there and then shortly afterwards the beer has alcohol in it that limits what can survive in there too. I'd worry more about the transfer to secondary doing bad things to your beer than the fly.
