Cocoa Nibs in fermenter?

Yesterday I brew an extract kit that used Cocoa Nibs addition at last 5 minutes of the boil. I didn't know they float (thought they would melt) and at the end, I used a strainer to pick most of them before transferring to carboy to avoid clogging my plate chiller. So my question is if the Cocoa Nibs were also supposed to go with the wort into the carboy? Thanks.
 
I have done some milk chocolate stouts kits were I soaked them in Vodka and added to the secondary fermentation stage. Use a bag as to keep them in control otherwise they will clog up everything or use a strainer when transferring for bottling.
 
I make a tincture with nibs and vanilla beans for my choc milk stout . I put everything included the liquid into the fermenter .
