I've got some space issues at the moment. For temp control during fermentation, I put my carboys in a deep freeze with a TC on it to control the temperature. Would there be much of an effect on the flavor of the beer if I move them out of the Freezer into a closet (ambient temps but still a bit warmer) after they have slowed down fermentation quite a bit?

there will be no negative effect on flavor if you raise the temperature a few degrees after the growth phase of fermentation is over. it will actually help the yeast consume byproducts that can cause off flavors.
